Perhaps someone can help sort out what all the different versions are,
since there are many. Here is what I know exists:
RDJ 64742-2*
1. Album Version Remix (Edit) (listed 4:30)
2. New Version Mix 2 (listed 4:29)
3. Live Version (listed 4:55)
*The top 40 station where I worked had this disc in the studio, and we
always played cut 2.
RCA 07863 64733-2
1. Album Mix (listed 4:29)
2. Pop Mix (listed 4:29)
3. Studio D Version (listed 5:06)
(Tracks 4 and 5 are different songs.)
There may be other CD singles, too, but those are the only ones I
could find pictures with track lists and catalog numbers.

I think the group name is The Verve Pipe not The Verve. I have the commercial cd single which is RCA 64734 which has two tracks, the "new version mix 1" (4:29) and the "new version mix 2" (4:29).

Oops, yes, Verve Pipe. What are the differences between the two
mixes, Pat?

To confuse the issue a little more, the jacket to the commercial cd single states what I reported above, that is track 1 is the "new version mix 1" and track 2 is the "new version mix 2". On the cd itself, track 1 is called the "album mix" and track 2 is called "pop mix" so I am assuming that track 2 is truly the "pop mix" and "new version mix 2". As to the differences between the two, track 2 has a different vocal track that I notice at 1:42 and also a different guitar that you can hear starting at 3:25.
On the Super Hits Of The 90's box set, the jacket states pop mix but it is not the pop mix that is on the commercial cd single (track 2).
Oddly enough on the original issue of the "Villains" cd the track runs (5:07) and on the BMG Special Products reissue of "Villains" it runs (4:28) which is the 45 version.

That's interesting, Pat. Does the Super Hits box set version match any
other versions you have?
Also, I presume we are calling the 45 version the one that is track 1
on the CD single ("Album Mix" aka "New Version Mix 1"). Is that
correct?

The version on Super Hits Of The 90's box set is the same as all other cd's with the notation "45 version" and yes I presently consider the 45 version to be track 1 of the commercial cd single which is known as the "album mix" or "new version mix 1".

Pat & Aaron, I own two different promo CD singles for this song. Only one
was sent to us at the station back in 1997, if i recall correctly. (I'll list
that one first; it was the promo Aaron already found evidence of/posted
some details for in his opening post):
-Verve Pipe-"The Freshmen" (RDJ-64742-2) (there was a sticker affixed
to the top of this CD's jewel case, stating on it "CD #2". We played cut 2
from this promo on-the-air, back in 1997.)
1-Album Version Remix - Edit (listed 4:30; actual 4:44)
2-New Version Mix 2 (listed & actual 4:29)
3-Live Version (listed & actual 4:55)
The second promo CD single was one I picked up on-line a few years ago.
Perhaps that "CD #2" sticker on the above promo/the fact that we didn't
get one of these at the station reflected an RCA decision to only send the
one above out to CHR/Top 40 radio. And because this other promo has a
lower "promo stock #", I believe that this promo was the "original" P CD S,
likely sent to only Alternative/College radio formats. But when it began to
gain momentum, RCA then produced/issued "CD #2". Here are the original
promo's details:
-Verve Pipe-"The Freshmen" (RDJ-64679-2)
1-New Version Mix 1 (listed & actual 4:29)
2-New Version Mix 2 (listed & actual 4:29)
3-Album Version Remix (Edit) (listed 4:30; actual 4:44)
If either one of you would like me to shoot any of these versions out to
you for your further analysis, let me know.

I finally had a chance to compare the versions on the promo CD singles. They recorded and remixed this song a BUNCH of different times!
The first known version is on a self-released album called "I've Suffered A Head Injury." It's a very fast-paced recording compared to the later recordings.
The song was then re-recorded for their CD "Villains," and since I don't own this CD, I can't really comment about precisely which version/recording is on that CD. (At least some pressings contain the commercial CD single version aka New Version Mix 1.) The Album Version Remix Edit on the promo CD is a completely different take from the New Versions and from the original self-released version.
The main difference between Mix 1 and Mix 2 is, as Pat points out above, a different vocal take at 1:42. On Mix 1, he sings the line with more energy and different notes ("thinks about it now and how he never really wept"). Also, Mix 1 has a fuzz guitar that starts at around 2:06 in the right channel. The guitars are also louder in the mix and have more distortion on Mix 1. Mix 2 has the fuzz guitar turned way down in the mix at 2:06, and the fuzz guitar in the left channel during the last verse is much lower.
